Launch MKVToolNix GUI, it will default to Multiplexer. Drag your source file into top, source files part of the window. All the parts that are contained within will be listed in the lower window. Deselect the parts you don't want and set your destination file and click Start Multiplexing.

The ones that have the change don't have title info in the metadata so the player defaults to the filename

The title is metadata. You can change it using mkvtoolnix using the edit header editor

I'm not sure if handbrake handles multi-angle dvds, when you first load your dvd into handbrake check the title dropdown at the top left of the window and see if there are 4 titles with roughly equal lengths, if there are, one of those 4 will be the version you want. Since you are essentially looking to make the DVD region free for playback on your friends machine, reencoding might not be the best root. You could try saving the subtitle as a seperate .srt file and name it exactly like the video file. Keep the 2 in the same directory on your usb. Some TVs can show subtitles that way. May work with your model, worth a try.

From the picture you provided, the line with Foreign Audio Scan, uncheck the Forced and Burn In boxes. The Line below which is your Tamil subtitles, put the check in the Burn in box

You have forced only also checked, there are no forced subtitles in your SRT file so none get burned in

- English PGS (track 3) - Burned In
If there is a seperate track just for the foreign speaking parts it might not be flagged as forced but just auto enabled for playback

Did a further test using the latest HandBrake-svn6825_x86_64-Win_GUI nightly, same results, no subs. Reverted to HandBrake-0.10.0-x86_64-Win_GUI and it worked perfectly, see below. Thank for the reply daring, unfortunately your tip doesn't work. The forced subtitles are in the first english track as I was able to rip them from the dvd using subrip using the forced only option. I even tried using the srt generated with subrip as the source with forced off but still no go.
