If you want to stick with Handbrake, you can always just select the lowest quality video settings, and let it go to work, it will go very quickly, then re-mux the streams you want from the two files (video from original, audio from reencode).

The est file size figure only applies to encodes that are using targeted/average bitrate mode. You should really be using the RF slider instead, which is impossible to tell what the final size will be. Use bitrate targets only when you need the file to fit into a certain size for some reason. You can use the mkvtoolnix GUI to split up your mp4 file as you want on markers. This will output MKV files, so you may need to further remux to MP4. Maybe some here can suggest a tool that can read/write MP4 directly. Unfortunately, I don't know my MP4 tools since I don't use the format myself.

When you create a profile, you have the option to set video size. There was a similar question a few weeks ago as I recall. When you load a video and select your profile, the dimensions will get rescaled as well to fit into your bounding box.

Use MKVtoolnix and MKVmergegui to multiplex in the original audio after the encode (assuming you're targeting MKV), and remove the audio track in Handbrake encode, since there's no FLAC passthrough.
