Are you SURE about this codeset? The most common nowadays is UTF-8, and choosing the wrong character encoding will give bad results.

Your command line says what to do with the first audio track, but there is no action for the others. That would mean that the default encoder would be used.

Do you get what you want when you use "--aencoder copy,copy,copy,copy" for the 4 audio tracks?

Do you have the encode log that goes with this? Handbrake finds the English subtitle, but we don't know what you asked it to do with it. A wild guess is that since you asked handbrake to do a Foreign Audio Scan, and there is only one subtitle track, it failed. But I have no evidence to support that,...

You don't need to use MakeMKV to remove streams, though - just do not select them when you load the title into handbrake. :) You also have the option of using mkvtoolnix tools to remove the tracks a bit faster than MakeMKV can. Probably because that information is usually stored in the playlist files, which control which transport streams are played when.

No, handbrake cannot import any external file, other than certain types of subtitles.

While this would be relatively simple with a video editor, you can use tools like mkvmerge, ffmpeg, subler, etc., to mux the file into an MKV or MP4, and use that as the source for handbrake.

Not really - as you say, what works for one doesn't necessarily work for another. You could try disabling comb detect, which will cause ALL frames to have deinterlace applied, which I find helps some sources.

In video and audio, you have three things you can prioritize - Speed of compression, Quality of result, and Size of result. You can choose up to two.

Without the logs from the encode, we do not know which you chose, so it's very difficult to guess at what to change.
