You can export a queue from the GUI, and have the CLI execute it. But there is no facility for creating command lines from the current GUI.

There is a github ticket about this - you have to install the "right type" of .NET 5, the DESKTOP runtime, but Microsoft links to the non-desktop version.

You did not include the part of the log with the key bit of information - your output file type.

If the output file was MP4, you cannot include PGS subtitles in it EXCEPT as burned in. It is a limitation of the container.

Pixel Aspect Ratio, how "wide" a pixel is relative to its height. Often used to convert 720x480 DVD images to 854x480 wide-screen, rather than just cropping it to fit, and inserting letterboxing.

Is there a reason you are limiting yourself to a build that was released over a decade ago, to work on disks with standards defined after that? Are you running this on XP or something?

Handbrake can handle the h.264 or h.265 video on BDs and UHDs. It cannot handle the AACS encryption. You're using an unsupported 3rd-party build of handbrake. And, handbrake does not, on its own, remove copy protection from DVDs or other commercial disks.

Tools like MakeMKV do remove copy protection, and go beyond the CSS encryption that Fedora maintainers probably linked to handbrake.

What you choose as the container comes after the ripping. MakeMKV does not generate MP4 files, but you were asking about handbrake transcoding the file anyway. MakeMKV and similar programs do a bit more than just "remove CSS" (or AACS in the case of Bluray).

Rip with something like MakeMKV and the VOBs and m2ts files will be assembled for you, and you can have handbrake process the MKV files.

Handbrake does NOT remove encryption.
