MP4 has a limitation on subtitle types. Anything above DVDs do not give you subtitles that can be included in MP4 EXCEPT as burned-in. MKV will accept a wider variety of subtitle types. Just a quick look at the logs, x264 calculates that the minimum required bandwidth for your parameters is 24kbps, and you're set the maximum at 15kbps. Is there a reason you set the bandwidth so low?

Different encoders use some different parameters. The result is the same file format, but hardware vs. software encoding doesn't support everything the same.

You do realize that an interlaced file consists of half-frames at double the nominal frame speed, right? Asking for the de-interlace doubles frame speed.

Handbrake does not have DVD decryption "built in". There has been, in the past, ways to add support for DVD encryption, such as running it on a Mac (using the Mac software), or adding in the DLL that has support. If your old system supported encrypted DVDs, it likely had that DLL installed...

Are you asking handbrake to load ALL those files before you start compressing? You can start handbrake on a few, and view/configure the next batch while it's working on the first. Plus, if the compression rules are the same for all the files, you might want to consider using the command line version...
