Your source is an MP4 at 1920x1080, which suggests a Bluray source. BD uses PGS-type subtitles, which are not compatible with MP4 files. There does not seem to be a subtitle track within it the MP4, so handbrake had nothing to work with. That would indicate that the subtitles were already written to...

We need to see your logs to know about the source and what you asked handbrake to do. Conversion of anything that is "sharp" tends to get "less sharp" with each iteration through compression, especially if you're changing the size.

Preferences->Output files, there is a macro you can use to write to the source path, {source_path}.

Beware that it can create output file names that will overwrite your source, if you are not careful!

VOB files means DVD, which is either 480i or 575i (NTSC vs PAL). No 1080p to be found on those disks.

Yeah, playing to the TV has a fixed aspect ratio and it's going to fill in with letterboxing. Playing on a PC/Mac/Linux, the player will automatically scale the window to fit the file. Push it to full screen, though, the bars will come back.

If you set the crop to zero, the black bars will NOT be removed by handbrake. In your first encodes, the black bars were being removed. To author a DVD, the video has to be encoded as MPEG2, which is less efficient than the h.264 you used in the first step. The file WILL get bigger when it is re-encoded as MPEG2.

Are you asking where they went? Handbrake cropped them off.

And do you know if the source codecs are MP4 compatible? You might want to just use ffmpeg's command line to copy everything from the AVI to the MP4, assuming the codecs are compatible.
