If you do two encodes back-to-back, using the exact same settings, the files WILL be different, because there are fields in the container that include the time of the "mux".

You might also see if your TV supports either NTFS or ExFAT format for flash drives, to remove the "under 4GB" size limit imposed by FAT32 format on the flash drive.

What command line did you use?

The log from the CLI is damaged, and much of it (especially the setup section) is not there.

Handbrake cannot do what you're wanting.

You could use a ripping tool, such as MakeMKV, to rip the DVD, then combine the two MKV files using mkvmerge (google can find it), then process the result with handbrake.

Atmos is proprietary, and the meta data you are referring to wouldn't apply to a remix. Passing it through is really the only choice.

Tools designed for ripping, like MakeMKV and such, will read the optical as fast as it can be read, or as fast as the data can be written to the destination, if write speed is limited. Handbrake reads the data as it needs it. Your system, noticing how little RAM handbrake needs, probably has dedicated it to caching the ISO file, limiting how much it "seems" handbrake is reading.

When operating Windows remotely, you do not have permission to access CD/DVD/BD drives. You must enable that in the security policies.

Handbrake does not create ISO files, and it does not remove encryption.

There are a lot of tools out there that do create ISO files, though.

I downloaded HandBrake-1.2.2-x86_64-Win_GUI.exe from the link on the handbrake downloads page, ran sha1sum and sha256sum against it, and the checksums match what is found on https://handbrake.fr/checksums.php. Same for the CLI zip.

I've been using handbrake for a long time (since about 0.9.0), and the GUI has not allowed upscaling in all that time. You had to use the CLI to upscale. Log says you're trying to read an encrypted DVD. You don't even have the unsupported 3rd-party library installed to remove the encryption.

The encodes fail because the disk can't be read as-is.

Have you tried using ripping software to get the video off the disk?

You ask why the difference, but do not supply the information that tells us what you did differently. Given the information you supplied so far, the answer is, "You used different settings". If you want to know WHICH settings had the most effect, show us what settings you used, and how handbrake app...

Handbrake cannot remove encryption unless you've added an unsupported 3rd-party add-on to do it.

You should use software intended for ripping, such as MakeMKV, to remove the copy protection (that pixelized image you saw).

The advantage of using the CLI is to make sure you're getting exactly the same thing happening. While presets are supposed to be the same across all platforms, there is a chance they aren't, or that the one you chose is slightly different between v1.1.x and v1.2.x.

Handbrake is a VIDEO transcoder. It isn't an editor (video or audio), and it isn't intended for audio-only files.

Have you looked at Audacity?
