Extracting it first with MakeMKV fixed the issue. Does that mean there was something wrong with how it was encoded on the disc (just curious)?

That's odd. It gets to 100% before returning this error. The whole time it's reading blu-ray folder and writing the mkv file just fine.

I ran it twice. Both times the same. Now I've extracted the title with MakeMKV and retrying with HB.

Both MediaInfo and mkvmerge are saying it's set. I only noticed it recently because I have VLC installed on a new machine and it is showing the subtitles by default (normally, I change VLC's Input/Codecs Subtitle track ID from -1 to 0 to stop auto-playing of subtitles regardless of that flag). What I do is use an AutoIt script to open HB. What is does is:
1. Open HB and close "Source Selection."
2. Move HB to my preferred screen position.
3. Open the Queue Window and move it to my desired screen position.

The first thing I would do is install a much more modern version of HandBrake.

When this sort of thing happens to me, the first thing I try is to disable LibDVDNav. If that doesn't work, I extract the title with MakeMKV, and transcode that.

What I do on Windows is, if I'm calling the cli from a script, I call shutdown when it's done. If I'm calling it programmatically (background process), I call InitiateSystemShutdownEx when it's done.
