AAC first is recommended, particularly for devices that only support one audio track (and don't grok AC3).

Yes.

I suspect the issue is that your source is very low frequency mono AAC being upscaled to high-frequency, but I'm not certain whether that represents an issue with ffmpeg's input filter or HandBrake itself. Hopefully a dev more familiar with that stream will chime in.

If you are using CRF, it costs a *lot* more bits to encode noise from older films than it does "cleaner", more modern content. This is normal. It can be mitigated somewhat through filtering, but the filtering provided in HandBrake is very basic and will not approach what can be achieved th...

You're doing CRF encoding, so it sounds like the complexity of the title increases at some point, which will reduce encoding speed. If I had to guess, MediaCoder is encoding via ABR, which will result in more consistent performance (at the expense of inconsistent quality).

VLC should grok AC3-in-MP4 and AC3-in-MKV, so you should be able to use direct passthru without difficulty (and without reducing audio quality).

How exactly would you like to mix 5 channels "down" into 6? What would you like HandBrake to stuff into the sixth empty/phantom channel, given that it would require making a surround matrix that did not previously exist?

Can you show the output from a title scan? Even if the commentary track doesn't "start" until halfway through the title (odd in and of itself), it should still appear.
