Your logs were all most defiantly 1.0.7, not 1.1.0. Not that it'll make a huge difference in this case. You'll still want to go re-install the latest version. Blu-ray is H.264.

Encoding a DVD to H.264 Lossless will result in a file many times larger than the source. Your not "compressing" the mpeg2 source. You're compressing the decoded output of that Mpeg2 source which is many times larger.

7400 will be better for video encoding. With more and more apps becoming heavily multi-threaded, you want to avoud dual core parts these days.

Hyperthreading is at best, around 20% increase. Even with the clock advantage, the i5 is probably ballpark 10~20% faster for the likes of HandBrake

HandBrake does not currently use ffmpeg. It may do for version 1.2 which would bring with it support for this.

HandBrake isn't a DVD ripper and your encountering CSS copy protection there.

Third party tools (such as MakeMKV) are required to remove copy protection before HandBrake will encode correctly.

Looks like either the file has corrupt/invalid header information, Or there is a decoder bug in libav. You might try running the file through a stream repair first. It looks like libav is trying to use the indeo3 decoder which seems wrong. If stream repair doesn't work, I'm afraid there is no workar...

I'm afraid this isn't supported.
HandBrake isn't a front-end to ffmpeg CLI so you can't use the full set of ffmpeg filters with it.

That's the last thing you want to do. It also doesn't maintain quality of the bluray doing that. H.264 is lossy, not lossless compression. Every time you run it, you lose some quality. Your best bet is to accept quality loss and use CRF of around 20~21 (most people won't be able to tell the differen...

HandBrake doesn't do pure bluray transfers. It's going to re-encode the content always. There is no passthru support.

Framerates are always peak, so it doesn't matter.

Well, that's really up to you whether you care enough to track down what's up. It doesn't bother me an awful lot either way. All I'm saying, is it's not expected or seen in the wild behaviour so something is wrong.

There has been plenty of benchmarks done over the years that show no discernible difference between any operating system: Mac, Windows, Windows Server or Linux.

The only time we've seen an issue was when there was an actual bug in the Linux Kernel causing problems.

Your comparison above is completely invalid. 1. Your running Different versions of HandBrake (1.0.7 vs 1.1.0) 2. Your running a 32bit version of HandBrake on 1 machine, and 64bit on the other. Firstly, Logs are stored to disk, so no need to re-encode.
Second, I'd want to see exactly what HandBrake / The decoders did and any errors/warnigns it produced before making any recommendations. Heck,t here could even be a bug in the decoder here. I don't know.

This is not currently supported I'm afraid. We have a 12bit encoder, but no decoder support yet.

This should come when we switch to ffmpeg.
