I'd say that there is no single right answer for all possible situations... If you can use AC3 pass through then that's probably the best quality you'll get. However if you want to transcode the audio to a lower bitrate, downmix or change the gain then you might be better off using the DTS track as ...

You could try dd for windows. There are many projects that try to port dd to windows, but most seem to have stalled at the "good enough for my purpose" stage.
