mp4tools might be an option. Not sure how it will handle attached srt files when merging 2 mp4's though. MIght be fine. Just never done it.

Because of the length of time and CPU demands it takes to transcode a BR, I usually do it overnight. I usually set up the queue earlier in the day and then before going to bed, hit START. Start the file playing in VLC. Go to a place where you expect forced subs to occur. If you see them displayed correctly while the movie is playing in VLC, go to the head and make a note of which subtitle track is being played. The go back to HB and select that track under your subtitle track menu.

That's what I have done. Select the aTV3 preset, click web optimize and save it as my default preset.

Not the same UI. Are you using a custom preset based on AppleTV 3?
Using the AppleTV 3 preset with web optimized checked and foreign audio search selected. That's all.

Cropping is done before scaling. Your Blu-ray is just 2.35:1, that's all. Why does the encode using the loose anamorphic look so crappy compared to the strict anamorphic? I don't think it's a cropping thing after all. When I use the aTV 3 preset (using anamorphic loose) the input is 1920x1080, output 720x306. The cropping values are 134/132/2/0. Subler/iTunes has been working fine for me. What version of Subler are you using? Have you done a "Get Info" on the iTunes file and see if the artwork actually there?

What are you using to try and view the attached file? From what I have read, various systems, e.g. Media Center, XMBC, etc need plugins to be able to view the attached artwork.

On the Audio tab, select:
Track:DTS-HD MA (5.1 ch) (assuming its the HD audio you are looking for)
Codec: AC3 (ffmpeg)
Mixdown: 6-channel discrete

You seemed to have analyzed the situation pretty accurately. Although I do think the quality of the seek depends a lot on the software/hardware used. If you are finally going to end up with a unit that supports mkv (Boxee Box) and storage space is not a problem, I would go that way. For mkv's person...

I have an aTV 3 and also use MakeMKV and HB for BR's. No problem. They look great and stream smoothly over wifi. I use High Profile w Web Optimized, anamorphic strict.
