I suggest you use a tool like VideoReDo as mduell suggests to repair the mpeg files, then use HandBrake's Production presets, which are designed to facilitate the editing workflow.

Yep, and bob deinterlace creates 60p, naturally reducing some of the perceived resolution in order to recreate motion. 60p frames: A1 A2 A3 A4 30i frames: B1="top field of frame A1, bottom field of frame A2" B2="top field of frame A3, bottom field of frame A4" This is how standard interlacing works....

30i is 60p with each field being half of two consecutive frames in the 60p source. These frames are 1/60 second apart, thus the interlaced fields in 30i are 1/60 second apart.

Naturally, as interlacing depends on fields from two different points in time, interpolating these fields reconstructs neither exact point in time, but a combination of the two. Algorithms attempt various processing techniques to minimize any visual aberration, but none are perfect.

The beauty of interlacing detection is where no combing artifacts are detected, the frame passes untouched, preserving resolution and sharpness that is typically diminished by any deinterlacing algorithm.

The additional fields are for the fallback encoder, which is what is used when the source format cannot be passed through (currently: Opus, Vorbis, LPCM, and less common formats).

Recent HandBrake versions label the dialog Selection Behavior. Make sure you're using 1.2.2 or a nightly/snapshot build.

You will need to use MKV format because MP4 only supports AAC, AC3, and E-AC3.

Yes, current Apple TV supports E-AC-3 also, but we don't use it in our official presets because it's only supported on very recent devices. So, something to consider if you do not have legacy hardware.

Your interpretation is correct. We could probably make the interface more friendly by disabling some of those checkboxes when MP4 format is selected. Stick to AAC+AC3. MP4 does not support many audio formats and the fallback encoder will be used instead. Perhaps you would like to instead encode as AAC and AC3 as is commonly found in MP4 and many of HandBrake's official presets including surround sound.

Aside, the Production presets are geared for your situation. Try the Production Standard preset and maybe change the audio encoder from AAC to Passthru, since the source audio is already AAC.

Yeah, not sure here. Again, the Gmail presets were designed to make sure your video fits in Gmails maximum file size limit, 25 MB. Why the embedded player won't play them is anyone's guess, but at least you can send them.

The main purpose of the Gmail presets is to ensure the file size is under 25 MB for a given duration. Perhaps Gmail doesn't like odd frame rates created by screen captures; I don't believe I tested this. On the video tab, try changing the frame rate setting from peak to constant.

NLMeans is typically memory bound, so fast RAM and memory bus is paramount. Luckily, the latest and greatest is usually coupled to new CPUs.

The NLMeans Grain tune specifically does not process the luminance channel, only the chrominance (color) channels. This can reduce color noise and splotches and as a result, reduce file size while preserving the appearance of grain without smearing.
