I can confirm this happens for me as well. the movies seem to be completely fine though after canceling at 100%. I was using the build from september 10th, i believe. this morning i updated to the latest SVN release, but haven't encoded anything yet.

-T works when extra x264 options aren't specified, in the latest revisions.

ok..good then.

As far as the compiling process, I'm pretty sure that's what I did: downloaded the svn and then ran make HandbrakeCLI. I'm not sure where the "...avoid using ./configure & jam" would have ever came into play. I don't recall any specfic commands on my part to use them.
