i observed that issue some time, and with newer versions of OpenELEC i can not see that issue anymore.
(currently i am using OpenELEC 5.0.8 for PRi2)

so i think is was an issue of the RaspbianPi firmware/kernel option "avoid_fix_ts"

Couple things to try: 1. Turn off decomb (don't actually need it for bluray content) You'll get faster encodes as a bonus. 2.
