There have been periods where DVDFab's output caused all sorts of issues with HandBrake (especially when ripping DVDs with structural copy protection). Not sure what the situation is now, though since it's been working for you it must have improved somewhat. Did these issues show up during encoding...

I also just found out that DVDFab Blu-ray rips do not include chapter information for HandBrake And you are ripping to a Blu-Ray folder structure? That's unexpected (scan log please). From my research, it sounded like HandBrake needed a MKV file in order to get Blu-ray chapters. Is that not correct...
