Linux Mint 12 is based on Ubuntu 11.10. Since Mint is supposed to retain binary compatiblity with its parent Ubuntu version, you should be able to install the version of Handbrake meant for Ubuntu Oneiric. These commands should add the ppa of the nightly builds to your sources (substitute "ppa:...

Handbrake is a frontend for other programs (x264, ffmpeg, etc) which do the actual encoding. You will need to ask the devs of those programs, although chances are no-one will be interesting in writing anything Windows specific. Yes it can. AMD FX-8150 is easily able to compete with the more expensive Intel i7 2600K in x264 benchmarks.
Bulldozer is pretty much crap in every other aspect, but video encoding is the notable exception (along with other heavily threaded applications).

mkvtoolnix (native support on Windows and various Linuxes, via MacPorts on OSX) can mux several video streams into a single, multi-angle mkv-file.

I have the same problem, with WinGUIx64, build 4331. The x86 version works fine. Not all discs behave this way, but perhaps 2/5 do.

Does it also happen if you use e.g. AAC audio instead of Vorbis? No, seeking works as expected with AAC (ffmpeg). Unable to seek through movie
For some reason, I am unable to seek through a movie I recently encoded with Handbrake. It plays fine, but when I try to seek to another position, playback stops. All players I have tried (MPC-HC, VLC, even Windows Media Player :P) behave in the same way. Needless to say, I have not encountered this...

To get Best Possible Quality™ you want to pass-through the video and audio without re-encoding. Handbrake does support pass-through of most audio formats (DTS-HD is a notable exception), but it does not support video pass-through. Here's what I would do:
1. Use Handbrake to encode the video, ignoring the audio completely.
2. Use Audacity to mux the two mono tracks together into a stereo track.
3. Use mkvmerge/mp4box to mux the stereo track into the output file from Handbrake.

There is no way to leave video untouched. It is however possible to leave it almost identical to the source file, at least as far as a human viewer is concerned. Handbrake does not yet support BD subs. You will have to use BDSup2Sub to extract the subtitles from the disc, and then remux them into the output from Handbrake with mkvmerge or MP4Box.

If you encode to MKV files it's easy enough to do this outside of Handbrake. Have Handbrake encode both angles as individual files, then load them both into mkvmerge and choose which video and audio streams you wish to include in the final file.
