Well, first, don't resample to 32 kHz. Leave it on "auto". Then, increase the bitrate or use another encoder. The very minimum for AC3 5.1 is 320 Kbps (448 Kbps or more is recommended). Maybe this has already been fixed in the aforementioned patch, but I've been encoding my MakeMKV ripped...

OP, if optimal quality:filesize is very important then I suggest extracting the original audio track, encoding it with an external program, then muxing it with Handbrake's video using mkvmerge (part of mkvtoolnix). I don't know, but my PC doesn't seem to. When I've tried encoding a "large file size" MP4, neither VLC or CCCP w/ MPC-HC can play it. Maybe something just went wrong.

The way I understand DPLII, it acts sort of like joint-stereo MP3 encoding, where a portion of one audio channel is used to create another channel. This is why it's detected as stereo when it is actually specially-encoded 5.1. But if there's no rear channels to mix in and LFE isn't currently working...
