It appears that the original DVD has some weird chapter jumping going on when using the title that gets automatically picked by Handbrake. If you're looking into editing video from commercial DVDs (arguably fair-use), there are many products available to you. Handbrake is not one of them. To be nice I will list the following terms for you to google:

MTR or Mac the Ripper
0SEx
iMovie
Apple Quicktime Pro
video capture firewire usb

Some weirdness in creating chapters for the first of the series. HB finds all chapters, allows editing in the Chapters tab. I've hit a wall trying to encode the 3rd episode of the Battlestar Galactica Season One (disc 2, chapters 5-6) with both the official release of HB, as well as the newest developmental build.
