I noticed the same thing. I have an ATV2 and a new model Samsung 46" LED-LCD from last year. I use the ATV2 preset on all my rips. I don't notice the stuttering on my iMac but I do on the ATV2. Usually if I stop paying attention to it while I'm watching a movie my brain will eventually forget ...

What other kind of dedicated OCR software can you feed VobSubs into? What I think I'll probably start doing is taking the Subler OCRd SRTs and compare them side by side to downloaded ones. That way I know I'm not missing any dialog, I can weed out the ads, and I can be sure of the timing.

How does this person not expect to be found out? Anyone keen on transcoding will invariably come across HB and so will immediately recognize the blatant rip-off. *shakes head*

I poked around in the settings of BDSup2Sub and it looks like you're right. It ought to retain them. Not only that, it appears as though one can even set their own forced flag on individual lines within the .sub.

I'm currently extracting the subtitles from an bluray MKV using mkvextract. I'm going to convert to .sub, merge, and then toss that file into Subler to hopefully extract a .srt that I can passthrough in HB. I *think* this ought to work. It's a pretty nice companion app to HB for those of us playing with subtitles (as well as for getting metadata in there too). It's made a lot of what I need to do a lot easier.

Subler's File > Export should allow you to export individual tracks. MPEG-4 subtitles (what Subler outputs after the VobSub OCR conversion) are converted to SRT on export. If you don't care about subtitles, not much. If you do, quite a bit more in that you will have to use several applications (MakeMKV, of course, but also mkvextract - command-line only - BDSup2Sub and mkvmerge GUI) to extract, convert, and remux the subtitles before feeding your source to HandBrake....

I will look into Jubler. I know what you mean about the annoying advertisement for the srt sharing site. Would be nice to clip that out. Right now, I try to just use sites that don't do that. I tried what you suggested but when I go to save the file it just saves a version with an mp4 extension that isn't recognizable by anything and if I try to double click it, it just opens a blank window in Subler. Am I missing a step?

I'll give that a look-see. Sounds interesting. I've played with some subtitle OCR software before but found it exceedingly unreliable. Hopefully Subler has something going on there.
