Ok so MP4's also have it. I have narrow it down to DTS audio to AAC set to stereo using some suggested setting from Rokoding website. samplerate set to Auto, DCR to 2.5 and Gain to 3. I setup two tracks.

DTS to AAC and DTS to Auto-passthrough

I did some testing leaving only the AAC track has same issue. If I make an mp4 file instead i have no issue.

I was using previous version of Handbrake and selecting AC3-Passthru for DTS for secondary audio track.
