Not sure why the OP is not interested in the lead as that kills the idea. AFAIK options with the iPad output are limited to 480p via the component lead or the iPad's native resolution via VGA (so not 720p as it won't do the width). Not really.
But if you put the quality slider up as far as it will go (to speed encoding) and use a quick encoding profile you can then I believe strip out the video track using Subler.

Does it depend on what encodes you're doing? I thought I had read somewhere that some filters stopped Handbrake from properly utilising multi-core setups.

If Mac have a look at mac.jedi's scripts in the Mac folder.
If PC then I think there are some scripts available in the CLI folder.

Not sure that there is, AFAIK you have to specify and Handbrake (CLI) will choke on a file if you tell it to decode 2 audio tracks when there is only one. Might it bet that BatchEncode isn't contextual? I don't ever Ctrl + <click>, just go up to "Finder" in the toolbar, pull down the dropdown and select BatchEncode from there. It appears in a separate bit to Tag etc. and I don't think it is contextual as it does everything in the Batch Rip M...
