Ummmm.... Forgot a step. You didn't mention the part in SubRip under General Options to tick the option "Forced Subtitles Only". Otherwise, there is no point in doing your steps....

Wanting to know based smaller filesize? If so, first have to know I use Video Quality as CRF 20 using x264. As for the Advanced tab, I change the B-Frames to 6, enable Pyramidal B-Frames, and change Trellis to 0. This provided the max filesize savings while preserving speed and maintaining quality. ...

The problem I have noticed with the WDTVLive is with movies encoded Same As Source. Due to the VRF, as the movie nears the end, the audio/video sync become more and more off. I create my movies files as MKV. A 2 hour movie is usually 1 GB to 1.2 GB in size with very good Picture Quality. You can do 5.1 w/ AAC in Handbrake (called 6 Channel Discrete). But I want to preserve the audio from my DVDs. That's why I don't use MP4 (AVC/AAC). Oh, I bet you use VOB a lot more than you realize. It's the container for DVD video/audio/sub-titles/etc.

mkelley... That is not the issue here. If you read the entire thread of comments, you would have seen that this is because of the way txMuxer determines the fps of the video stream (not the audio stream). And Handbrake in their newest SVN added a legit header to the container pertaining to the video...

Sorry, I just assumed that Subrip would work because everytime I load a movie in it, it tells me it detected Closed Captions. Sorry. That CCextractor program looks promising though.
