After reading some source code and the change logs, obviously HandBrake should automatically deal with VFR. My previous search had also revealed this, but I’m still not sure whether it has been fully implemented or what the solution to my problem is?

It doesn't produce a smaller encode with strict anamorphic. It's about 100MB larger than:

a modified version of the High Profile preset: Strict anamorphic, RF 16, UMH, No Fast P Skip and No DCT Decimate
