Switching VLC hardware-accelerated decoding to DVXA fixed the flicker. It was on automatic. Turns out that I only get the error with these settings when I have encodes in queue.

What advanced settings do you recommend for software encoder? I remember an older version of Handbrake having an advanced tab and the advanced commands that I'm using with QSV were suggested to me.

I have had a single crash since reverting the BIOS to stock CPU speeds. Honestly, I think it's fast enough for my games and applications. I only wanted to build a fast ITX system that met my needs with little to no overclocking. I only get an extra 10fps with NVENC anyway while encoding 4K video.

Fix your power and cooling. Video cards don't run denoise filters. It's an Asus Z490-I MB with a liquid cooler and a 850W Platinum PSU. All components checkout fine and temps never exceed 70c. Thank you. I've tried encoding a video multiple times, and it seems to stop compressing the size at a certain point depending on the video. That's why I enquired about it having some kind of image grading algorithm.

If I were to encode a video at QP 15, and then encode it again at the same value, would the quality of the video degrade each time it's encoded or will it maintain said quality no matter how many encodes are performed? Thank you!

Using the official release, I disabled the video decode settings in the options and the problem is gone. Even the pink screen flashes that would appear at the beginning of the encodes are gone. Thanks!

I was able to correct the levels of the affected files using the H264 Level Editor and the H264 Online Calculator. The calculator seems accurate based on comparisons with unaffected files.
