60-70% for all CPUs with ffmpeg is very on-par with x264.

Maybe this is relevant to your problem. My solution would be to use HandBrake on another platform. The logs do not report anything untoward however there is definitely a problem. Perhaps instead of using Linux one could test it out in Windows or OSX to see if the encoding problem is reproducible wit...

I'm not too sure if it is the audio or video which is exhibiting syncing issues, but I'm leaning towards the audio. The log file is quite extensive, over 6000 lines long. Here's the encode run using dvdnav. It looks like dvdnav is used in-place of certain dvdread functions, and dvdread is then used for the rest.
