Just chiming in as I've just started encoding videos and noticed this too. It's not RipIt's problem as my ripped files are all OK, with no repeating parts. It's once I encode them in Handbrake (0.9.3) that I get repeating parts.

This is really annoying and would be great to have a fix for it.
