So back to my original question: Would you use the universal preset or the Apple TV preset now that we have a choice?

100% Tested with multiple movies. All of them played without any issues.

I am by no means an expert, but I swear I am able to transfer and play everything. Here is the log for a dvd I encoded with the Apple TV preset. The new firmware and new iTunes allows you to transfer movies encoded with the Apple TV preset to the iPhone. No worries now.

So I installed the new 3.1 Firmware / updated to iTunes 9, and I was able to move all movies I made with the Apple TV preset onto my iphone.
