Does the --audio (-a) switch take just the audio track number, or a string?
In other words, do I use '--audio 3' or '--audio English' or maybe '--audio "English (AC3) (5.1 ch)"' ?

has anyone been able to replicate the audio drop using CLI ? I don't think this is a HB issue (per se'). The same DVD can produce a good encode for some while not for others. This would lead me to believe it's more of a Mastering issue. I just finished a re-encode without chapter markers, and the audio dropped out at a chapter boundary but chapter markers were not included.
So: The audio drops seem to happen at chapter boundaries. This can occur with or without chapter markers enabled.

time code breaks
swc_uk, my bet is that your PVR recording has time code breaks and data errors in the stream. Try using MPEG streamclip to clean it up first, fixing time code breaks, and data errors. My guess is that it will then work fine.
