I should add that while adding a PGS encoder is certainly feasible, there's already enough on our respective TO-DO lists that I don't care to add one, so it's at the very least very low-priority. Given a 1080p MPEG-TS stream with PGS subtitles as the source, if the target is smaller than 1080p (lets say 720p) and subtitle tracks are added without the burn-in option, PGS subtitles are passed through as-is instead of being scaled. Which iPod model are you trying to target? The settings required for each vary. For example, newer iPod Touches and iPhones support anamorphic 720p HD media very well, but older models will not. A good trick if it doesn't work is to load up VLC and then check which subtitle track is playing from the Playback (or is it Video?) menu. It will usually say something like "Track 6 - English". Then simply choose the 6th subtitle track in HB as burned-in.

For what it's worth, I would recommend an i5-2500k if you're looking for a cost-effective transcoding CPU. I recently purchased one and it over clocked very easily to 4.0GHz on air cooling (used a cheap $20 Cooler Master Hyper 212+ aftermarket cooler) and it rips through transcodes. I'll post more d...

It would be awesome if HandBrake had a configurable minimum title length for the scan. Some BD discs have 200+ titles so scanning can take anywhere from a few seconds to 1m at times (especially if you're already encoding). I think the default at the moment is 30s, so HandBrake ends up spending time ...

John, do you think this will be finished within a few months? I'm debating if I should wait a few months for transcoding Lost or if I should go ahead for now without subtitles and re-transcode later when support is added.

Just downloaded the latest Windows GUI nightly (r3510) and tested it on a few of the blu-rays I have (no encryption). In most cases, HB scanned detected the titles and begun scanning through them but then stopped midway and saying "No title(s) found". In one case HandBrakeCLI.exe crashed. ...

I would agree, removing the restriction in the GUI would be great. I have no problems using the CLI but I think the message should be a warning (such as "There is another HB instance running already. Continue?") and not an error that prevents you from starting another encode.
