With Custom 15:0 and 50 fps I get smooth pans but the field order alters but maybe I can't get rid of that?

I think I give up this. I tried to play the title in both my Blu-Ray players (Onkyo BD-SP309 and Samsung BP-H6500) and both fails to deinterlace the title correct with jerky pans as result but stable field-order. But if feed it as deinterlace to my new Samsung F8500 plasma it is deinterlaced correct...

I can post a log later when I am at home. But the version I use is 0.9.9 and BOB makes the panning smooth but the the picture jumps up and down. Is it possible to use Yadif (2X) in Handbrake? It seems to be the only way to get my old NTSC to PAL converted TV-series like MacGyver to run with with smooth. BOB also works but it makes the picture jumping to much.

640 kbit AC3 is no problemo for Apple TV I do it all the time I convert my Blu-Rays to Apple TV.

It's quite hard for an application to cause a kernel panic… almost impossible. You could try to remove some ram banks at time and see if it still do it. I have examined the problem of crashes and found that if I run handbrake after I have run other programs or under the encode I got kernel panic at 95%. But if I start encoding when I just started the computer and not run any other other programs it works to 95%. I don´t know if I have memory problem...

Yes, benchmarks i totally pointless if we do not use the same video clips with the same settings in a bunch of pre-defined tests. Examples of test could be with the Apple-TV preset:
DVD-clip -> H.264
1080p mkv -> 720p H.264
720p mkv - > 720p H.264
etc... etc...
