I've been using Clown_BD for the initial eac3to and tsmuxer portions to create a single m2ts out of the ripped BR. Then using HB to convert that m2ts to mkv (h.264/AC3). Pretty straight forward process but it takes a fair amount of time for the rip+clown_bd (extract/mux)+HB (encode). I've used that...
