Does this happen even if you try to encode JUST ONE source file? In any case, open the Activity Window (CMD-SHIFT-D on the Mac) and paste information here for the devs.

OK, this is getting interesting... same sources encoded with 6874svn is producing files that play OK on all, QuickTime Player, iPhoto and aTV2... Any help? You COULD (if there was such an application) crop, rotate, flip, inverse and so on an H.264 video without reencoding, but NOT scale it. It's just the way xpegs work.

This happened almost for sure due to poor source video. I too ripped a 4:3 DVD that had too thick black vertical borders, that needed to be cut off. I just cut a few more lines horizontaly as well, and the 480 vertical res. was fixed.
