Does this happen even if you try to encode JUST ONE source file? In any case, open the Activity Window (CMD-SHIFT-D on the Mac) and paste information here for the devs.

Seems like I managed to make the "damaged" files playble by aTV2 by deleting the first frame with QuickTime Player pro and exporting the file to mp4, using pass-through for both video and audio. So I guess the 0.10.0 version of HandBrake adds some extra data in the first frame that QuickTi...

OK, this is getting interesting... same sources encoded with 6874svn is producing files that play OK on all, QuickTime Player, iPhoto and aTV2... Any help?
