Wondering about this myself... I have a 1st gen ATV and I would like something that supports the meta data in an mp4 or mkv file as well as any subtitles I add. Thinking the next gen of google tv might be the ticket.

For what its worth, I compared: * dvd movie on rather well rated upscaling dvd player on 60" DLP TV * dvd converted to mp4 via handbrake (via laptop and via appletv ver 1) * same movie in HD format from itunes store (also via laptop and via appletv) I didn't notice any real differences myself. ...

If that's your only requirement, can you use vlc player for ipad to play the iso file? should work I think.
If you want to convert them to mp4, I'm sure someone has a batch file thing around here somewhere.

If the mp4 file is less than 4 gigs, I don't think you need to flag it with the large file size option

What device are you using to play the files back on? What size screen? Those are important factors too.
I was using the high profile preset which was great but I switched over to the appletv preset with the changes by dynaflash in the appletv preset thread.

What are looking to playing the resulting files on? What size screen? what type? I'm converting my dvd collection to mp4's using the high profile setting and the quality appears to as good as the dvd and the file is 70% smaller. Looks great on my big screen tv too -- I don't even notice a difference...
