You want to choose the non-batch open folder for BD structures. Note that any playlist shorter than the "minimum title length" (configurable in settings) will be skipped, which saves a good amount of time (but still slower than playlist-specific scan). They won't add anything if you've already got a burn in track in the list AND the additional subtitles from the source would require burn-in. You cannot have Blu-ray subtitles in MP4, they must be burned in. Only one track may be burned in.

If you want all subtitles from the source, your output container format must be MKV.

Well if you feed 16-bit audio to the encoder, then the maximum actual bit depth of any sample will be 16 bits, of course.

HandBrake feeds 32-bit float to audio encoders, which allows for a maximum of up to 24 bits (integer equivalent) per sample.

Basically each sample has a different bit depth. This applies to all lossy audio encoding techniques.

There is no such thing as 24-bit AAC. MediaInfo will report a 16-bit depth for all AAC audio, but that number is meaningless.

There are indeed actually 5 English PGS subtitle tracks in the source. Sounds like possibly a selection behavior bug?

FDK-AAC only does AAC-HE at very low bitrates. s/FDK-AAC/all AAC encoders. It could be a bug in HandBrake and one of the libraries it uses, but those aren't easy to fix. You're better off working around the issue using MakeMKV or CloneDVD if you have that.

x264 at least is frame duration aware, so you should be able to use the same RF regardless of frame rate. Not sure about x265 or other encoders.

It won't be in the list if your input audio track is not 7.1. If you have a source with 7.1 audio loaded in HandBrake, and 7.1 is not listed in the mixdown drop-down for the corresponding audio input track, please provide the Scan Log for said source and a screenshot of the audio panel.
