Can you play it in quicktime, activate the movie inspector, and tell me what the resultant frames-per-second are? Aha, you might have found something here! Right, so I've tested turning the anamorphic off and it still doesn't work on the AppleTV...
I'll try changing the AC3 sample rate now...

Hmm, it may be choking on the AC3 passthru track... your activity log is reporting it as being 640kbps, whereas SD releases usually top out at 448kbps. You may also want to disable anamorphic. I think you're experiencing this x264 encoder issue:

I turned off Weighted B-frames until it gets fixed in a future HB release. In my case it not only was visible during fade in/out sections but also in lots of object/people shadows.
