If you are converting from say MPEG2 to x264, then I don't think you can just copy and paste the frames into the new file. Yes, this has been asked before . The short answer is that its out of Handbrake's developers hands. To grossly oversimply this, handbrake sits on top of x264 , which does all the encoding. ok you have to reread this thread carefully basically deinterlacing is something to do with the source -- and so is deblocking in the filters tab. both 'filter' the source video to deinterlace or deblock. the deblocking under the advanced tab is about something called a loop filter that H.264 uses ...

I'm saying it's so low-quality it can't reproduce one-pixel tall details. You're not seeing the combing because the encoder is so bad it can't preserve any detail. Glad you found your encoding settings but please realize that combing/interlacing has nothing to do with your choice of encoder.
