Have to offset it by 15 seconds (=15000Ms) to make it work.

I will give that a try. I did not realize that the offset was in milliseconds and assumed it was in seconds.
No wonder there was hardly any difference between my two test versions

I have downloaded the 5 rar files but during expanding I get an error "Please locate the file named LEARNINGTOFLYpart1.r00."

I would suggest that you do the x264 within the MP4 track rather than the AVI track (just use AVI to give you the AC3 data).
