Just use MKV as format and MPEG-4 for video and MP3 for audio, you can then remux the MKV file to AVI using AVITools from Emmgun (shareware) and Bob is your uncle.

You can use MKVToolnix (free) to stitch the titles together to one file prior to encoding them in Handbrake.

In the Audio tab click on Selection Behavior... , here you choose under Mixdown 7.1 Channels. If only 5.1 is available, it will automatically be chosen

The easiest thing to do is probably to use RipIt, set it to rip on insert and automatically eject. Then you can batch convert the ripped movies in HandBrake.
