I've noticed this too and was quite excited that my commentary tracks would work. However, the AppleTV seems to easily get confused between audio tracks.
I'll give the example of Ghostbusters. I encoded the m4v file with the following tracks:
Main audio AC3
Main audio AAC
Commentary AAC
In VLC they work fine, but on the ATV audio select page they are detected as:
English
English (stereo)
English (stereo)
It looks like the ATV can't distinguish between the two AAC tracks as they are both called the same thing (both the stereo tracks are ticked at the same time, and selecting either results in the same track being played).
Is there anyway to rename the audio tracks either in handbrake or via some other means? The system works fine when the tracks are:
English
English (stereo)
Japanese (stereo)
